HHMI is hiring an AI Engineer for its AI+CryoET project, part of AI@HHMI’s broader investment in AI-driven scientific research.
This role focuses on developing machine learning methods for 3D particle detection, localization, and structural analysis in cryo-electron tomography data. The work supports research into chromatin organization, nucleosome arrangement, synaptic molecular targets, and mesoscale structural biology.
Key responsibilities include building and evaluating deep learning models for cryoET data, detecting gold nanoparticles and macromolecular particles, improving tomogram reconstruction, handling challenges such as missing wedge artifacts and low signal-to-noise data, and designing rigorous model training and evaluation pipelines using simulated and annotated experimental data.
The ideal candidate has a master’s or PhD-level background in computer science, applied mathematics, physics, computational chemistry, or a related field, with 3+ years of experience training and evaluating deep learning models. Strong Python skills are required, along with proficiency in PyTorch and/or JAX. Experience with 3D or volumetric image data, detection, segmentation, inverse problems, GPU-based Linux/HPC environments, and reproducible research is highly relevant.
Experience with cryo-EM/ET, tomographic reconstruction, molecular dynamics simulations, synthetic data generation, differentiable rendering, NeRFs, cryoET tools such as IMOD, Warp, RELION, AreTomo, or microscopy formats such as MRC and Zarr is a strong plus.
This is a full-time role based at HHMI’s Janelia Research Campus in Ashburn, Virginia. The role offers access to world-class computational infrastructure, GPU computing environments, unique cryoET datasets, and interdisciplinary collaboration with structural biologists, cryoET experimentalists, molecular dynamics experts, and AI/ML researchers.
